Synopsis: A year after Homelander consolidated his power, Annie January aka Starlight infiltrates a Vought shareholder meeting and leaks the Flight 37 video, damaging trust in Homelander. Sister Sage responds by discrediting the footage with help from Ashley Barrett, now Vice President of the United States.
But Homelander wants more, wants devotion, wants to be happy and the only way he believes that he can be happy is with Starlight and William Butcher dead. With this in mind he forces Sage to reveal that petit Hughie Campbell, Mother's Milk, and Frenchie, who are imprisoned in a Freedom Camp, are to be executed.
Billy Butcher reunites with Annie and Kimiko to infiltrate the camp and save the boys, but his focus is Frenchie who can help develop the supe-virus further. The escape Plan A, A-Train, refuses Annie’s ask to help evacuate the Boys from the Freedom Camp as he has his family to protect. But after The Deep once again comes for him and his family he decides to confront his fears and help the team bust the Boys out of internment.
Starlight Billy and Kimiko gain an entry through a tunnel opened by the supe known as The Worm, who does like the taste of the Rochester Honeoye soil. As they enter Cabin 19, Homelander is waiting for them. As he delays killing his foes Annie creates a distraction, allowing the group to scatter. M.M. kills Love Sausage, and Homelander captures Hughie, but A-Train arrives in the nick of time and intervenes to save Hughie.
The team escapes after Homelander becomes fixated on A-Train. As he chases him A-Train crashes trying to avoid a collision with an innocent bystander and is murdered by Homelander after provoking him with some hometruths as he lays out how weak, snivelling and pathetic Homelander is once you strip away the man from the suit.

On the way to Talescria, home of the Coalition of Planets, Nolan recounts his ruthless Viltrumite upbringing to Allen the alien, detailing how he taught young cadets and was severely beaten by his parents to prove his adulthood.
Shortly after, a devastating biological weapon, the Scourge virus, decimated the Viltrumites, including Nolan's parents. The Grand Regent quarantined the sick, blockaded the planet, and exterminated all alien slaves aware of the plague to protect their biggest flaw.
The few remaining Viltrumites spread across the galaxy to find genetically compatible species, such as humans, for reproduction.
On Talescria, Thaedus reveals he is the infamous Betrayer who assassinated the famous Viltrumite leader Emperor Argall which led to the initial cleanse of the species.
Utilizing Nolan's knowledge, Allen helps covertly gather scattered ancient weapons and allies, including Space Racer and toxic Sinlak beetles for the Coalition to help destroy the Viltrimite threat.
When they return, Thaedus privately confesses to Nolan that he also engineered the Scourge virus and possesses an improved strain. Though angered, Nolan departs to recruit his son from Earth after Thaedus assures the virus is only a last resort.
Meanwhile, on the Viltrumite homeworld, Conquest returns and reports his failure to Grand Regent Thragg

In 1967, Thomas injects himself with "V-1", the version used on Soldier Boy and Stormfront, just before being burned by a laboratory fire. In the present, the group tends to an injured Doug, but Marie cannot heal him after the effort used to restore Thomas Godalkin to his former self. Later however, when her strength has returned Marie heals Cate and restores her powers after they reconcile.
Meanwhile, Polarity takes Doug to hospital, on route they discuss Andre's kindness and bravery while at Elmira before Black Noir II attacks and kills Doug and captures Polarity.
Thomas Godolkin, now back to health, has one last lesson to teach the students at GodU as he prepares seminars with the students to eliminate the weak Supes and enhance his powers. This he does all with the aim to be able to control Marie and eventually Homelander, whom he blames for the Supes' decline and weakness; But Sister Sage disapproves of his new plan, and after a tense conversation with Polarity in his cell, she leaves his cell door open.
At the training room while Godolkin makes his point, Marie arrives at the seminar, with the rest of the group infiltrating inside Black Hole; they plop into the training room and, combined, they manage to subdue Thomas after Harper controls him, getting the students to safety.
Thomas Godolkin is down but not out as he manages to control Marie and, through her, he tries to kill her friends; but Polarity arrives and manages to remove Thomas's control, allowing Marie to kill him. Afterwards, Polarity tells the group to flee as he stays behind as a scapegoat.
As fugitives, the group is recruited by Annie and A-Train to the resistance against Homelander and Vought. We're all rebels now!

Annabeth wakes up looking for her sister Marie after having a bad dream and vision about her, only for the group to discover that she and Cate are gone from Stan Edgar’s bunker.
While following the missing duo, Jordan and Annabeth talk about when they discovered their powers, and Jordan begins to doubt his relationship with Marie.
Arriving at Godolkin University, Cate tries again to get Marie to cure her powers. But Marie does not trust her and refuses to help her. They go to Cipher's house to look for Thomas Godolkin, but Polarity tells them the scientist is gone, taken by Cipher with a plan to “cull the herd”, ridding the campus of any useless powered Supes.
After these revelations, Polarity has a severe seizure, but Marie heals him completely, returning him to full strength and health. He suggests Marie helps Cate restore her powers so she can locate Thomas Godolkin, but again Marie refuses.
Meanwhile, Sam, Emma, Jordan and Zoe arrive at Godolkin University and enlist Greg to help them look for Marie.
Marie discovers Cipher and Thomas Goldkin hiding under the training centre and are joined by Polarity, Jordan, Sam and Greg who join together to confront Cipher while Marie attempts to cure Thomas Goldkin.
As Polarity, Jordan, Sam and Greg overpower Cipher and Marie cures Thomas Godolkin they learn Godolkin has been in control all along. There is no Cipher, just a possessed man called Doug Brightbill with a broken back.
With Marie weakened from curing Godolkin, he begins to walk the campus and enact his plan to kill weak Supes.
