In 1967, Thomas injects himself with "V-1", the version used on Soldier Boy and Stormfront, just before being burned by a laboratory fire. In the present, the group tends to an injured Doug, but Marie cannot heal him after the effort used to restore Thomas Godalkin to his former self. Later however, when her strength has returned Marie heals Cate and restores her powers after they reconcile.
Meanwhile, Polarity takes Doug to hospital, on route they discuss Andre's kindness and bravery while at Elmira before Black Noir II attacks and kills Doug and captures Polarity.
Thomas Godolkin, now back to health, has one last lesson to teach the students at GodU as he prepares seminars with the students to eliminate the weak Supes and enhance his powers. This he does all with the aim to be able to control Marie and eventually Homelander, whom he blames for the Supes' decline and weakness; But Sister Sage disapproves of his new plan, and after a tense conversation with Polarity in his cell, she leaves his cell door open.
At the training room while Godolkin makes his point, Marie arrives at the seminar, with the rest of the group infiltrating inside Black Hole; they plop into the training room and, combined, they manage to subdue Thomas after Harper controls him, getting the students to safety.
Thomas Godolkin is down but not out as he manages to control Marie and, through her, he tries to kill her friends; but Polarity arrives and manages to remove Thomas's control, allowing Marie to kill him. Afterwards, Polarity tells the group to flee as he stays behind as a scapegoat.
As fugitives, the group is recruited by Annie and A-Train to the resistance against Homelander and Vought. We're all rebels now!

Annabeth wakes up looking for her sister Marie after having a bad dream and vision about her, only for the group to discover that she and Cate are gone from Stan Edgar’s bunker.
While following the missing duo, Jordan and Annabeth talk about when they discovered their powers, and Jordan begins to doubt his relationship with Marie.
Arriving at Godolkin University, Cate tries again to get Marie to cure her powers. But Marie does not trust her and refuses to help her. They go to Cipher's house to look for Thomas Godolkin, but Polarity tells them the scientist is gone, taken by Cipher with a plan to “cull the herd”, ridding the campus of any useless powered Supes.
After these revelations, Polarity has a severe seizure, but Marie heals him completely, returning him to full strength and health. He suggests Marie helps Cate restore her powers so she can locate Thomas Godolkin, but again Marie refuses.
Meanwhile, Sam, Emma, Jordan and Zoe arrive at Godolkin University and enlist Greg to help them look for Marie.
Marie discovers Cipher and Thomas Goldkin hiding under the training centre and are joined by Polarity, Jordan, Sam and Greg who join together to confront Cipher while Marie attempts to cure Thomas Goldkin.
As Polarity, Jordan, Sam and Greg overpower Cipher and Marie cures Thomas Godolkin they learn Godolkin has been in control all along. There is no Cipher, just a possessed man called Doug Brightbill with a broken back.
With Marie weakened from curing Godolkin, he begins to walk the campus and enact his plan to kill weak Supes.

After being resurrected by her sister, a newly-empowered Annabeth leads the team in a daring escape from their prison, guided by her precognitive visions and Sam’s brute-force wall smashing. They find brief refuge in an abandoned library, where Emma manages to send a desperate call for help to Harper. Harper, in turn, reaches out to Polarity—who is unknowingly under the control of Cipher.
Cipher seizes on this intel and unleashes Vikor to track down Marie, but before he can reach her, Zoe Neuman intercepts and kills Vikor during her own search for Marie alongside Stan Edgar. With nowhere else to turn, the remaining team reluctantly follows Zoe and Stan back to their underground bunker. There, Stan reveals a chilling truth: Marie and Homelander are the only surviving successes of Odessa, a secret program he once shut down—believing it had failed.
While Sam struggles to reconnect with Emma—only for her to pull away—Stan starts unraveling a disturbing parallel between Cipher’s schemes and the work of Thomas Godolkin. Jordan and Cate put the pieces together, realizing that Cipher is actually Thomas’s son, manipulating his father’s legacy to complete his own twisted vision. Stan considers using Thomas as a weapon to challenge Homelander and reclaim control of Vought.
Cipher’s true intentions come into focus: to purge Godolkin of all but the most powerful Supes, leaving only the elite standing. He reveals this genocidal plan to Polarity—who violently rejects it, hurling Cipher out a window using his powers. Meanwhile, Cate pleads with Marie to use her powers to heal her, but Marie refuses. She leaves the protection of Stan Edgar's secure bunker closely followed by Cate.

Hoping to learn more about project Odessa and its connection to her, Marie Moreau contacts her parents' friend, Pam, to discover more about herself.
Pam informs Marie that she was conceived in a laboratory for Vought as her mother could not become pregnant, and the doctor involved was Cipher under the alias "Dr. Gold".
To her dismay, Marie also discovers that Pam had raised her long-lost sister Annabeth, and stops Marie from contacting her for Annabeth's safety. Angry and frustrated Marie lashes out telling Pam she was just a scared kid. She loved her parents but her powers were their fault not hers.
At Godolkin University a human barista called Tess is having a terrible day. Pro-starlighter publicity is appearing all around her coffee shop, quicker than she can take it down and Tess is getting the blame. Emma helps her out and learns the Starlighter advocate is the mimic Harper using her powers to evade detection. Emma encourages Harper and her team to do more than just put flyers up.
Elsewhere Cate returns to God U. She’s effectively powerless after the attack that hospitalised her. Cate wants to inform Vought about Emma, Jordan and Marie's involvement in her assault. But Dean Cipher rejects this so she can maintain her reputation.
Sam, traumatised by his past actions, asks Cate to make him apathetic again, but she cannot. He lashes out and begins destroying his dormitory; Jordan tries to stop him, managing to calm him and the two bond.
Jordan is named the university top-ranked student, thrusting them into the spotlight. Before they can give a speech for Thomas Godolkin Day, they profess their love for Marie.
As Jordan takes the stage for their pre-written PR speech, they choose instead to reveal the death of Andre Anderson and he would want everyone to know that his powers killed him. They also reveal that Starlighters did not attack Cate, they were scapegoats blamed and murdered by Vought. Finally, with boos echoing from the assembled crowd of students, they reveal they were the ones responsible for hospitalising Cate.

After Starlight’s recommendation, Marie returns to Godolkin University. After learning that Cate is still alive but in a coma, she works with Emma and Jordan to plan what to do next.
Sam visits Cate and, using a nurse as an intermediary, Cate mentions Emma's name, before driving the nurse crazy and having her kill another nurse.
Andre Anderson’s father, Polarity, returns to the university as a professor to discover what happened to his son. Marie also investigates the death of Andre but learns from medical records provided by Dean Cipher that Andre knew using his powers would kill him because of his condition and he did it anyway.
Cipher brings both Marie and Jordan into his special class which will focus their powers. Their first lesson involves fighting their way passed the warrior supe Vikor to push a button. The brawl is no holds barred leading to serious injury for many of the students but working together Jordan and Marie succeed. This helps them reconcile and restart their relationship.
Persuading the librarian and archivist The Rememberer to allow them access, Emma and Polarity investigate Odessa and discover a room with Nazi artifacts and a file that reveals Odessa are babies, all dead except for one.
On her way to share the information with Jordan and Marie, Emma has a face-to-face with Sam about Cate, but Emma has had enough and tells him he will have to confront and accept all of the bad things he’s done.
On Vought News, Firecracker reveals that Vought have caught the human responsible for Cate’s attack. The Starlighter held responsible and murdered by Dogknot was the same human who helped Marie while she was on the run. As the rest of the campus cheer their victory over the humans, Emma tells Marie that she has learned SHE is Odessa.
Meanwhile in hospital Cate awakens from her coma in a room with the staff dead just as Dean Cipher enters.
